I got similar spots on a wool Stetson, and so far haven't found anything that'll fix it. My spots were caused by the same thing...rain.

My Akubra Federation did the same thing.
My solution was to wet the entire hat so the color would be the same all over.
I just sprayed mine till it was wet but not soaked. I then 'rubbed' the felt all over till all the hat was wet.
I let dry and the hat was not as 'brown' and now has a olive/green tint to it.

Sand it with 300 grit and then 600 grit sandpaper. Pouncing is what takes the hat from a wooly finish to a smooth finish during manufacture.
I have cleaned off spots and repaired "furballs" in the felt using the sanding method. I'm sure it is not to be used willy-nilly or too frequently but it has worked for me many times.
