SchottNYC has a nice store in Soho. Same street they're on has some pretty neat stores - vintage stuff to shops selling Wolverine boots, Left Field NYC denim, etc.
For denim also check out Brooklyn Denim Co. in the hipster haven of Williamsburg, Brooklyn. Decent-sized store, bunch of brands, friendly folks.
If you're moto-inclined also check out UnionGarageNYC in Red Hook, Brooklyn. They usually carry a few Lost Worlds horsehide jackets as well - mostly the Easy Ryder and Buco Rider. You can get them to order custom size, etc. done for Lost Worlds stuff, but that might take atleast a few weeks, so hit them up beforehand. If you like vintage motorcycles, Moto Borgotaro, next door to Union Garage is always stocked with vintage Euro bikes from the 70s - BMWs, Guzzi, Laverda, etc. - I usually spend time drooling over the beauties in there whenever I'm visiting. Also got work on my old BMW done there.
Kinokuniya in midtown Manhattan is stocked full of Japanese magazines of your interest - Clutch, Free & Easy, etc.
Red Wing has a flagship store in Sunnyside, Queens, just off the #7 subway line 46 street stop. Get your Red Wing Heritage boots to go with your denim and leather jackets in here, I always do
Others have already mentioned the usual suspects - Self Edge NY, Blue in Green, Hickorees (walking distance from Brooklyn Denim Co), RRL, etc.
